My comp has two hard drives. Both bays are in use. It also has an after market dvd/cd burner. It came with a cd burner as well. I have no use for the cd burner. Can I hook a couple of hard drive to a ribbon cable and plug it into the jack on the motherboard that the cd burner now plugs into?

Yes, no problem.
Nobody can start over and make a new beginning, but anyone can start today and make a new ending.
You can plug 2 devices into that other cable. Either 1 cd/dvd burner and 1 hard drive, or 2 hard drives with no cd/dvd burner. From your post I could not tell if you had 1 or 2 burners.
