As a part of my MSc project I'm planning to set up a bittorent system using 4 machines. I'm so glad if someone can explain me how to set up the tracker server. Thanks in advance.

Unless you are on a static IP, your best bet is to use another sites tracker. Use a program like uTorrent to create a torrent file with the files you want. A good guide for creating torrents is listed below:

http://tk2.greedland.net:80/announce
http://denis.stalker.h3q.com:6969/announce
You don't need to use em all in your torrent file, one or two usually does the trick.

Rose7, I would post your question to an IRC channel. The last time someone asked this question here, no on knew the answer.
Considering the bewildering number of trackers out there, one would think that quite a few people would know how to set one up. Those people, unfortunately, aren't here, though.
