if I get: "Corruption found in <file name> at <number>," that means I can't use the file anymore right?

No it means that the donkey is throwing that part away and seeking the correct part for your file. If you wait you will see it repair itself as it finds more sources.
I insures you get the right file, pretty cool huh?
